2003 Lincoln LS 3.9L - Shut off while driving, EGR Code.

Hopefully someone has experienced these issues before and has some advice.

Wife called last night leaving work stating she left the key in the accessory position all day and killed the battery. I talked her through jumping the battery and she had no problem getting home afterwards.

This morning on her way to work she called and said the car shut off on her after pulling away from a stop sign and would not restart. I drove out to switch vehicles and it started right up for me without hesitation. I drove around for about 30 minutes or so experiencing no noticeable symptoms. When I got home I checked the idle voltage (13.9v), and pulled codes P0402 (Exhaust Gas Recirculation Flow Excessive Detected) and P1260 (Theft Detected Engine Disabled).

I am wondering if P1260 has anything to do with the battery dying and jumping. She does use an aftermarket, programmed key which still works perfectly fine. I really can't see how this could cause the car to shut down while driving, more likely prevent it from ever starting.

As far as P0402 goes I am not sure a bad or failing EGR valve would shut the vehicle down either? We have had an exhaust for about a month or so that I have so far neglected to fix. I am not sure if that could contribute to this issue either.

If anyone has any ideas, suggestions, or advice I would appreciate it.
 
A stuck open EGR valve could kill the engine at or near idle. There are, of course, lots of other possibilities, including a weak/bad battery.
PATS will keep you from starting the engine, but it's not suppose to shutdown a running engine (safety issue).
I'd take care of the exhaust leak before someone gets hurt. (It may also be doing damage to the area around it.)
 
Joegr - Thanks for the reply. I will take your advice and inspect the EGR Valve. I will probably just install a new battery since it is older and has been jumped a few times anyway. I agree on the PATS statement, I will clear that code and see if it comes back, perhaps it was the battery dying with the key in the accessory position that triggered the code.

I definitely need to fix that exhaust leak. I've been putting it off for way too long. :slam
