Diesel truck noise

Need help. I have a 2000 LS with 124k miles. I recently started having trouble with my LS. The check engine light came on and had it diagnosed as a cylinder 1 misfire but it ran fine. The dealer told me the cylinder was showing a misfire but at 50% whatever that means. They ran a fuel system cleaning which made a huge improvement to the performance. Now the car is running sluggish and I'm getting a clattering noise kinda of like one you hear from a diesel truck when I accelerate at low speed. I don't hear this noise when the engine is cooler its only after half an hour of driving. I just had the coolant system sensor replaced and the thermostat. I had the manifold gaskets replaced as well when they replaced the thermostat. Suddenly I have put alot of money in fixing the car so i want to see if I can do some of the labor work myself to save some money. I love the car and love driving it as you can tell.
 
Do you have any oil leaks like near the head gaskets or valve covers? If you put your hand on the valve covers can you feel this chattering noise. Checked your oil lately?
I'm not a mechanic so take this with a grain of salt but, on another car I had I got a tapping noise sounded like the valves, while driving to the dealer, I threw a rod right through the block, it was on the down stroke so it didnt ruin the head. Only reason I bring this up is I believe the 2000 LS's had a recall for bad head or valve cover gaskets. Something to check out anyways....better safe than expensively sorry.

Relax... a bad valve cover gasket isn't going to make you throw a rod... Unless of course you haven't checked your oil in a while and you have none. It's kinda noticeable if you have no oil, you know, rapping bearings, no oil pressure on the gauge etc...

Sounds like pinging. Are you using premium gas?

You changed the coolant sensor why? Is now running hot?

Check knock sensor (I'm assuming there is one on the LS).

Pinging (or pre-ignition) will occur at full throttle and low engine RPM and high load. It is more common at high temperatures and lean mixtures. Since the car is sluggish the knock sensor maybe cutting back the timing to reduce the knock. Make sure you are not running lean.

How are the plugs?

I recently had a tune up replacing all the spark plugs. I do consistantly get my oil changed every 3k. The reason why I had my coolant sensor changed was that I was having a problem with the heater. I took the car to Midas instead of the dealer and they told me I had to replace that sensor. Turns out it was the thermostat. I also never put any gas under 93 octane.

This board does help diagnose some of my issues. I used to own an 87 Mustang GT and a 98 GT. The 87 was so easy to fix and modify. They don't make them like they used to. I converted my 87 to a 357 windsor and I'm having a terrible time finding parts and when I do they are super expensive.

If you were having this problem in your Mustang I would say check the EGR valve and the ACT sensor. I don't know if that applies to this car, but might be worth checking out.
