I was sitting still for a while and my Lincoln over heated.

I'm not exactly sure what happened, but I suspect my radiator fan wasn't turning on. Recently, I could here it cutting on and off rhythmically, almost like there was a bad ground or relay or something, but I at a glance, I didn't see anything.

The fuse looks to be good. The fan motor itself is fairly new.
Any idea where I should start looking?

Yup, the VLCM controls fan, fuel pump and A/C clutch engagement. If you have good power to the vlcm, then it's prolly the box. You could hook up a switched power supply to the fan directly, and see if it works. But be advised, that the start up current is stout. ECT sensor would be something else to look at.

Turn the air conditioning on. When the compressor engages, the fan is commanded to run. If the fan is bad, back track to the VLCM, PCM, and engine compartment fuse #23.

Best regards,
Frank C
