When replacing the fuel pump on 2000 Lincoln LS 3.9L, is it best to change out the jet pump also?

the manual says yes - but - the jet pump is really nothing more than a complicated pickup/hose setup (no actual pump) - so I can't see why that would need to be changed.

Yep. Don't bother with the jetpump as it is just a venturi affect siphon pump. Replace the real fuel pump that is on the passenger side and all will be well. I bet the reason why it is recommended to replace the siphon jet pump is more to do with possible wear on it rather than it being actually messed up. If I were you I wouldn't bother swapping a new one in.
