Many issues started all at once. Wanted to get everyone's thoughts / experiences before.............

2001 Lincoln LS. 3.9 V8. 127,000 miles. Have owned the car since 2005. Second owner. near perfect condition - no rust. Almost always garage kept, or parked in a parking garage at work. Typically has not been a daily driver.

Up until 6 months ago, ran flawless (as flawless as a Jag based Lincoln can be).

Had an issue with a battery maintainer, which caused relay fluttering due to voltage - but, I am not sure if that lead to the issue here or not. Because that was about 2 months prior to the problem.

Here is what is now happening:

Dropped a new battery in - even with battery charger attached:

When turning on the key to the on position:
-Radio comes on in am - lost its settings (ie no power).
-gauges do a sweep.
-Trip Shows 0
-Fuel shows Empty.
-Anti Theft system flashes rapidly for a minute or so then goes back to a normal state.
-Air bag light on for a moment (normal).
-Advanced track light button glows.
-Keyless entry remote starts working, it only activates the memory seat position on the seat. Does not unlock the doors or perform other functions. Turning the key off, the remote will no longer activate the memory function on the seat.


What does not come on:
- interior lights
- HVAC controls
- MAP / courtesy lights
- Headlights / high beams / Fog lights / backup lights / tail lights / running lights
- Trunk lighting
- Power windows do not work, except for drivers window.
- Power mirrors do not work.
- Sunroof does not work.
- Turning the headlight switch on the digital info displays respond and dim, but no back lighting on the gauge cluster / other displays come on.
- Horn does not work.
- Windshield wipers / sprayers

What seems abnormal:
- After having the battery disconnected for 7 hours, I do not hear all the solenoids clicking when hooking a charged battery up. Its very distinctive.

Moving key to start positing:
- No attempt to Crank - No solenoid clicking observed.

What I have tested:
- The fuses that are discussed in the electrical schematics for the systems that are not working. Tested with multimeter.
- Visually looked at all the PAL fuses. I dont see any signs of blown fuses.
- Tested all mini fuses with a meter they tested good.
- Grounds to boxes and resistance back to the battery grounding point in the trunk. All appears to be good.
- Visually inspected grounds - no signs of corrosion (car didnt spend alot of its life outside or in bad weather. Not located in a rust belt area).
- Tested all relays in the car - showed the same resistance .74. Even changed the order just to see if there was a different behavior. Nothing changed.
Scan tool:
- P1260 engine disabled by PATS.
- Reads engine data fine - ie MAF temp, Throttle position, trans temp.
- Door driver module B2112, B2116,- driver set switch - B1341 power door unlock circuit failure B1671 Battery voltage out of range...
Cluster message center:
- Engine sensor data error
- Door sensor data error
- Trunk sensor data error
- Exterior lamps data error
- Advanced track ok
- AC Filter change required
- Low Fuel level
- oil change required

PATS - I have 2 keys. Both exhibit the same behavior.
- I would not expect PATS to disable everything - it seems like its a effect of the problem and not a cause.

I am narrowing down to 3 things:
1. Defective battery? Seems unlikely, but, even putting the battery charger on does not solve the issue.
2. Fuse that I have overlooked?
3. FEM Module?

I am wondering what I may have overlooked, or perhaps, I overlooked a fuse or relay that may lead to this behavior?
