Sluggishness on low range shifts - throttle body?

Ok after getting a couple hundred miles on the new tranny rebuild, I may just be a little ginger but I want some advice. I didnt really see much talk here about this possibility, but does make sense to me:

Basically what happens with mine is with any of the shifts it may seem a little sluggish at times, with a minor over rev of say about 500 rpm. Cant say its cold related, since I have mild weather here in CA lately. It seems reallly minor, and I may be a little sensitive due to the things before the rebuild, but I did get an error ding coming back from outing Sat. (20 miles night time highway drive). I am pretty quick to glance at the message display now when I here that ding, and It didnt flash any info.

So doing some searching now at work.

Also, if I end up in that area, I will likely do it 'right'. Is it worth it to do the CAI on the 2001? A lot of opinions say it does little since we technically have that setup - just not well maximized.

I also have not looked into the reprogram of PCM yet. I would bet its the original program, no stickers are anywhere and since I have all the original Docs, I didnt see any work that would suggest a PCM reprogram.
 
"CAI" will change the sound only.
Your 2001 does not have an Electronic throttle body (that is 2003 to 2006 only).
Your problem is almost certainly marginal coils. You would need to replace all the COPs (must use OEM - Motorcraft) and all spark plugs (must verify set gap to 1.0mm if V8) at the same time.
 
Ah, ok didnt think about the change to in 2003 to 'drive by wire'. Ya, the coils had a replacement receipt from 10k miles ago, but the dealer has said that somebody 'superglued' the boots on (when I was confirming spark plug change). Don't know what that all means likely the small town mechanic was sub par, but I will now go get a second opinion since its the dealer. ;)
