Sunroof and open switch not together

My sunroof motor was loose and the sunroof now does not work right with the switch settings. When closing it, it stops like an inch short and then the switch is pushed again and it shuts. It will not go into the rear raised position which is what I think is the last push on the switch. I tried turning the manual screw closer and got it to go into the closed position, then took the motor loose and activated the switch, re fastened the switch and the same problem. Then I turned it manually into the rear raised position and turned the switch on and then turned it on again. Same problem. Does anyone know how to get the roof to work on the right detents in the switch?:confused:
 
what year and is it the stock ford unit with the switch in the center of the 2 map lights over the rear view mirror?

'98 Mark VIII stock factory unit with the switch in the middle.
 
OK had this on my 98 LSC. does not apply to Gen Is.

Make sure sunroof is all the way forward - not retracted into the roof.
Remove the sunroof access panel
remove all three sunroof motor screws
Manually align the roof.
push carefully so as to not to hurt the rubber. Once it sits flush with the roof line you can align the gears. You may have to do this more than once to get it perfect again. Once yo have it where you want it use Loctite (I use the blue 424) or any good thread lock. This will prevent the screws from falling out and causing issues.

Motor Synchronization
Operate the roof opening glass to the flush position.
Remove the roof headlining access hole cover (52076).

NOTE: The ground wire must be installed in the same position on installation.

Remove the screws and the roof sliding panel motor. Do not disconnect the connector.

Operate the roof sliding panel switch (15B691) until the roof sliding panel motor is shut off by the micro switch.
NOTE: Timing tabs are located in the window on the roof sliding panel motor.

Check that the white and gray timing tabs are aligned in the window.

If the motor is not synchronized, adjust as follows:
If it is disconnected, connect the battery ground cable (14301).
Connect the sliding roof panel motor wiring connector to roof panel wiring connector.
Operate the roof sliding panel switch advance the sliding roof panel motor drive gear until the white timing tab on the gear and the gray timing tab on the motor are aligned.
Disconnect the sliding roof panel motor wiring connector from the roof panel wiring connector.
From the retracted position, crank the roof sliding outer glass panel (502A82) flush with the roof.
CAUTION: The sliding roof panel motor (15790) must be installed carefully straight up into position. Installing the sliding roof panel motor at an angle may damage the motor mechanism.

Install the sliding roof panel motor; refer to Opening Shield—Roof Sliding Panel in this section.

Install the roof headlining access hole cover.

I will look for these timing tabs. I had not noticed them before.
I will report back when I get around to fixing it.
