What would be some ways water or coolant could get in the transmission and mix with the fluid? Recently had my rear main seal replaced and have been on the road since so I haven't driven it. Finally get a chance to drive it and there was a noticeable vibration at about 20mph. Took it back to the shop and he checked the fluid (which he said he didn't do the first time) and he said it looked like "strawberry milk".

No, that does sound like the typical description of Mercon V mixed with water. Is there any chance this car has been in a flood?

Any chance external fluids got into the trans via the vent hole on the housing, would be as Joe suggests, it somehow sat high in water at one point. Do believe there is an overflow or vent hole high on top of the trans.
I'm gonna guess maybe the shop had it parked somewhere that it may have been sitting in some high rain water. The week I had it there it was raining hard everyday. Kinda makes sense now because the passenger rear floor was soaked. There was no serious problem with the car until after they got done replacing the seal. Will a flush help at All? Or is it time for a new one now?
