After installing a pioneer NEX 4000 into my 2004 LS I have noticed the following issues: the power controls in the driver seat are now gone, after the car has been off for awhile it acts dead until unlocked with the key (neither keypad or key fob work). Has anyone else seen these problems? Any suggestions?

The CAN bus connections go to the factory radio. They should not connect to anything on the aftermarket radio. I'd check those. That's one way that you might get the problems that you report.
One thing to try to begin with is to completely disconnect what you have added and see if the problems clear up. If they do, you'll know where to concentrate on.
